ok firstly, ive started as charlton athletic to see how far i can take my club.

scoring goals but conceeding far too many from balls crossed in and defenders failing to head the ball out, anything i can do about this?

You could play a defensive midfielder with good aerial ability in the anchorman role. Also you could experiment with stopper/cover roles for your central defenders.

Edit: Also make sure your fullbacks aren't getting too far forward and then getting caught out on the break. If they are, change their role and/or mentality.

Are your defenders capable in the air (Height coupled with Heading/Jumping attribute) ?

Hate when some opp winger have good crossing stats... so, i put my wide mid. on that side of pitch to mark that opp. player... and yea... use zonal marking... ;)

I seem to concede less of those now that I am using stoper and cover DCs, but still sometimes on counter attack I concede a goal from a cross that mosty goes on far post..

Also was conceding a lot in scenarios when my full back is overrun and then centre back starts going after the opposition winger which leaves only one CB in the box, and even if lets say he could win against a striker that is near him in an aerial duel, cross usually goes on far post where my other full back doesn't even try to stop opposing winger/second striker who is attackng that far post and in most cases scoring.

Now that I've changed philosophy from fluid to rigid and use both an anchorman and another DM and above mentioned DC settings these happen a lot less

In order to stop the opposition wingers from crossing you should increase your width. That's if the crosses are coming when you're organized in the back. If the crosses are coming from counter attacks then you should also decrease your mentality or the mentality of your fullbacks. You don't necessarily have to change your formation to put an anchorman.
