Each installment gets taken off your transfer budget if you have enough I think... As with all money you spend, it goes to your clubs debt/expenses.

If you pay over 48 months then I think like 1/4 of the transfer fee is taken from your transfer budget. And no it doesn't go onto your debt, you can view all your transfer clauses [including monthly instalments] under View Club > Transfers > Clauses.
