I decided to play one season of the MLS because I was intrigued with the draft system and the talent that goes through the first round. However when I sold/traded players to other MLS teams, they automatically transferred to the other team with no contract negotiations, and it didn't seem like the player had a choice. Can the player decide not to leave the team or do they have to be traded when the agreement is made? If I was a player, I would really hate to move from one city to another in a matter of one day.
 
Isnt it because IRL the players contract is with the MLS rather than the actual club?
 
Yes, in real life the players contract is with the MLS. And a player can refuse to be traded to a certain team but that is normally made known before the trade occurs. Plus most players would probably accept a trade rather than find themselves out of a job because they have been deemed excess by their current team and are let go.

P.S.: the Super Draft on the game is super unrealistic. I've seen great players come through it but in real life they are below average 21 year old college kids. All the players with the most potential had gone overseas at a younger age and skipped college.
 
Yep, that is what happens in most (if not all US sports). Certain players, usually those with big contracts, when negotiated can ask for a 'no-trade clause' which gives them a chance to refuse trades.
In Baseball I've heard of a player being traded twice in two days.
