what exactly do you mean 2nd team? but no, I don't think two teams of the same club can play in the same league.
2nd teams (reserve/B teams) cannot play in the same league as their upper counterpart. If Barcelona B won the Liga Adelante, they would be void and the team that came 2nd would get auto promotion, and the finalists of the playoffs in that league would be promoted etc. If Barcelona A were ever relegated, their B team would be automatically relegated too.
On Football Manager that is the same, if you mean like proper reserve teams, reserve leagues are completely different from proper leagues, and say you won the Reserve Premier League, they wouldn't get promoted into the main leagues or anything lol.
